Alignment of protein-coding sequences with frameshift extension penalties
نویسندگان
چکیده
We introduce an algorithm for the alignment of proteincoding sequences accounting for frameshifts. The main specificity of this algorithm as compared to previously published protein-coding sequence alignment methods is the introduction of a penalty cost for frameshift extensions. Previous algorithms have only used constant frameshift penalties. This is similar to the use of scoring schemes with affine gap penalties in classical sequence alignment algorithms. However, the overall penalty of a frameshift portion in an alignment cannot be formulated as an affine function, because it should also incorporate varying codon substitution scores. The second specificity of the algorithm is its search space being the set of all possible alignments between two coding sequences, under the classical definition of an alignment between two DNA sequences. Previous algorithms have introduced constraints on the length of the alignments, and additional symbols for the representation of frameshift openings in an alignment. The algorithm has the same asymptotic space and time complexity as the classical Needleman-Wunsch algorithm.

Background and aims: The end of 2019 has marked the year, which the human population encountered a novel virus; SARS-CoV-2 that causes a disease namely COVID-19. Here we focused on the genome and protein mutations and subsequently suggested a new classification of the SARS-CoV-2. Materials and Methods: Our study showed that some extra positions in the virus genome play a key role in the SARS-C...
متن کاملImproving ClustalX Alignments with TuneClustalX
TuneClustalX facilitates adjusting the gap penalties of ClustalX multiple sequence alignments in order to improve the quality of the alignments. As an example the application is used to determine initial gap penalties that are superior to the default gap penalties for protein alignments. The choice of gap penalties strongly affects the quality of the alignment. TuneClustalX, compiled for Macint...
متن کاملEmpirical determination of effective gap penalties for sequence comparison
MOTIVATION No general theory guides the selection of gap penalties for local sequence alignment. We empirically determined the most effective gap penalties for protein sequence similarity searches with substitution matrices over a range of target evolutionary distances from 20 to 200 Point Accepted Mutations (PAMs). RESULTS We embedded real and simulated homologs of protein sequences into a d...
متن کاملComparison of DNA sequences with protein sequences.
The FASTA package of sequence comparison programs has been expanded to include FASTX and FASTY, which compare a DNA sequence to a protein sequence database, translating the DNA sequence in three frames and aligning the translated DNA sequence to each sequence in the protein database, allowing gaps and frameshifts. Also new are TFASTX and TFASTY, which compare a protein sequence to a DNA sequenc...
متن کاملBack-Translation for Discovering Distant Protein Homologies
Frameshift mutations in protein-coding DNA sequences produce a drastic change in the resulting protein sequence, which prevents classic protein alignment methods from revealing the proteins’ common origin. Moreover, when a large number of substitutions are additionally involved in the divergence, the homology detection becomes difficult even at the DNA level. To cope with this situation, we pro...
